Show moreThe olfactory system is the most highly developed system for molecular sensing in vertebrates. Despite their reputation for being particularly olfactory driven, little is known about how this sense functions in elasmobranch fishes. The goal of this dissertation was to examine the morphology and physiology of elasmobranchs to compare their olfactory system with teleost fishes and more derived vertebrates. To test the hypotheses that elasmobranchs possess greater olfactory sensitivities than teleosts and that lamellar surface area is correlated to sensitivity, I compared the surface area of the olfactory lamellae and the olfactory sensitivities of five phylogenetically diverse elasmobranch species. The olfactory thresholds reported here (10-9 to 10-6 M) were comparable to those previously reported for teleosts and did not correlate with lamellar surface area. Since aquatic species are subject to similar environmental amino acid levels, they appear to have converged upon similar amino acid sensitivities. To test the hypothesis that elasmobranchs are able to detect bile salt odorants despite lacking ciliated olfactory receptor neurons (ORNs), the type of ORN that mediates bile salt detection in the teleosts, I quantified the olfactory specificity and sensitivity of two elasmobranch species to four, teleost-produced C24 bile salts. Both species responded to all four bile salts, but demonstrated smaller relative responses and less sensitivity compared to teleosts and agnathans. This may indicate that elasmobranchs don't rely on bile salts to detect teleost prey. Also, the olfactory system of elasmobranchs contains molecular olfactory receptors for bile salts independent of those that detect amino acids, similar to teleosts., In some elasmobranch species, each olfactory bulb (OB) is physically partitioned into two hemi-bulbs; however, the functional significance of this morphology is not fully understood. The organization of the OBs in three species with varying OB morphologies was examined to test the hypothesis that the elasmobranch OB is somatotopically arranged. Glomeruli in the OB received projections from ORNs in 3-4 olfactory lamellae situated immediately anterior. These results indicate a somatotopic arrangement of the elasmobranch OB, which may be unique among vertebrate olfactory systems and potentially led to the hemi-OB morphology.

Hypoxia + sulfide treatments significantly decreased the quantum efficiency of all three species, but showed no response in protein and catalase activity. Although no treatment effect was found, catalase activity was enhanced in T. testudinum leaves and H. wrightii roots relative to other tissues, while S. filiforme showed no location-specific catalase activity. These results indicate that quantum efficiency is a more sensitive indicator than protein and catalase activity to hypoxia and sulfide stress in seagrasses.

Show moreThe Major Histocompatibility Complex class II B (MHC II B) gene encodes a protein that is part of the adaptive immune system and critical for the non-self recognition ability of immune cells. This gene has been characterized in the Bald Eagle, ten unique alleles were found in two subpopulations at the geographic extremes of the range margins. Geographic genetic variation is suggested by the presence of population specific alleles. The results showed considerable divergence of groups of Bald Eagle alleles when compared to alleles from other birds of prey. Particular codons within the exon II show signs of balancing selection driving the evolution of the MHC II B. Transcription data showed statistically significant differential expression of alleles. This can be interpreted as meaning a particular locus is being preferentially expressed in blood. The analysis of the polymorphism of this adaptive marker may aid managers of wildlife during this age of global climate change and the biodiversity crisis.

Severe lapse in GABA neurotransmission is one of the etiologies documented in the manifestation of certain neurodegenerative diseases such as epilepsy, Parkinson's disease, Huntington's disease etc. Because GAD65 synthesizes GABA, any modulation of GAD65, therefore, has direct implications on the quanta of GABA released at the synapse. Hence, the major objective of this study was to focus on the regulation of GAD65, with special emphasis on investigating the proteolytic cleavage of fGAD65. Previously, we have shown in vitro that GAD65 was cleaved to form its truncated form (tGAD65), which was more active than the full length form (fGAD65). The enzyme responsible for cleavage was later identified as calpain. Calpain is known to cleave its substrates either under a transient physiologica l stimulus or upon a sustained pathological insult. However, the precise role of calpain cleavage of fGAD65 is poorly understood. In this study, we examined the cleavage of fGAD65 under a range of conditions encompassing both physiological and pathological aspects, including rats under ischemia/reperfusion insult, rat brain synaptosomes or primary neuronal cultures subjected to excitotoxic stimulation with KCl. It was observed that the formation of tGAD65 progressively increased with increasing stimulus concentration. More importantly, cleavage of synaptic vesicle (SV) - associated fGAD65 by calpain was demonstrated, and the resulting tGAD65 harboring the active site of the enzyme was detached from the SVs. Vesicular uptake of the newly synthesized GABA into the SVs was found to be reduced in calpain treated SVs. Furthermore, we also observed that the levels of tGAD65 in the focal cerebral ischemic rat brain tissue increased corresponding to the elevation of local glutamate indica, d by in vivo micro dialysis. Based on these observations, we conclude that calpain cleavage of fGAD65 occurs under pathological conditions.

Protein binding assays indicated two putative conserved interactors, similar to the analogous KRAB system in mammals. ... Competitive bindings were carried out to show a specificity of binding conferred by the identified conserved positions. While the consensus binding sites show relatively few similarities, the predicted target genes identified by the consensus binding sites show significant overlap. The nature of this overlap conforms to the known characteristics of the ZAD family but points to a more positive selection to maintain conservation of function.

In this dissertation we present computational methods which enable us to compute topological entropy for given time series data generated from a continuous map with a transitive attractor. A triangulation is constructed in order to approximate the attractor and to construct a multivalued map that approximates the dynamics of the linear interpolant on the triangulation. The methods utilize simplicial homology and in particular the Lefschetz Fixed Point Theorem to establish the existence of periodic orbits for the linear interpolant. A semiconjugacy is formed with a subshift of nite type for which the entropy can be calculated and provides a lower bound for the entropy of the linear interpolant. The dissertation concludes with a discussion of possible applications of this analysis to experimental time series.

I examined the effect of sunfish predators on two species of south Florida crayfish to establish the mechanism that limits one species, Procambarus alleni, to short-hydroperiod environments. The crayfish assemblage response to a gradient of sunfish predators and the effect of predation on P. fallax alone was examined. I also examined the effects of sunfish on crayfish growth and quantified activity levels and risky behaviors of both crayfish species. P. alleni dominated at low sunfish densities but dominance shifted with increasing sunfish density. P. alleni was more active and likely to initiate risky behaviors, suggesting that sunfish predators remove the more active P. alleni, reducing their numbers disproportionally to those of P. fallax and allowing P. fallax to dominate crayfish assemblages in long-hydroperiod wetlands.

Diet composition can indicate diet quality, habitat use and niche requirements for breeding birds and may be variable across short and long-term time scales. Identifying primary prey types of nesting wading birds is important for the hydrologic restoration of wetlands. I collected nestling boluses during the 2008 and 2009 nesting seasons from three species of wading birds that nest in the northern Everglades: White Ibis, Tricolored Herons and Snowy Egrets. White Ibis bolus composition was dominated by crayfish in both years, but exhibited some variation with landscape water depth in 2009; fish use was greatest when the wetland landscape was relatively dry. In contrast, the prey of Tricolored Herons and Snowy Egrets were primarily fish and their respective diets did not differ from one another in either fish species composition or size structure.

We used in vitro-binding techniques to identify characteristics of the ZAD family, by constructing glutathione Stransferase (GST)-ZAD domain chimeric proteins for use in protein binding assays, and GST-Zinc finger array domain chimera for binding site selections. Protein binding assays indicated a possible shared cofactor, as seen in the analogous KRAB system in mammals. DNA binding assays have provided a consensus binding sequence for five of the ZAD proteins, consistent with previously reported work on ZAD and unpublished work on mammalian transcription factors. Research is ongoing with an additional ~50 ZAD proteins to more fully map the binding characters of ZAD proteins.

The proposed method is a non-parametric method which releases the assumption of the error distribution. Under the null hypothesis of no change, the proposed test statistic is shown empirically Gumbel distributed with robust location and scale parameters under various parameter settings and error distributions. Under the alternative hypothesis with a change-point, the comparisons with two other methods (Chen's SIC method and Muggeo's SEG method) show that the proposed method performs better when the slope change is small. A power analysis is conducted to illustrate the performance of the test. The proposed method is also applied to analyze two real datasets: the plasma osmolality dataset and the gasoline price dataset.

A single elasmobranch family (Potamotrygonidae) is composed of obligate freshwater stingrays endemic to the Amazon River. A freshwater existence has imposed morphological adaptions on their electrosensory system due to life in a high impedance medium. Because their electrosensory morphology differs from their marine relatives, freshwater stingrays may demonstrate corresponding differences in behavioral sensitivity. The objective of this study was to quantify behavioral sensitivity of the obligate freshwater stingray Potamotrygon motoro to prey-simulating voltage. The voltage produced by common teleost prey of P. motoro were measured and replicated for behavioral trials. The best response was 10.62 cm, and the smallest voltage gradient detected was 0.005 mVcm-1. This sensitivity is reduced compared to marine species. The conductivity of the medium, more so than ampullary morphology, may dictate sensitivity of the elasmobranch electrosensory system.

Show moreCommercial longline fishing results in large amounts of incidental bycatch of elasmobranch fishes (sharks, skates, and rays). Teleost species lack electrosensory systems and development of technologies which target the ampullary organs of sharks provides an avenue to selectively deter elasmobranchs without affecting the catch rate of target teleosts. Electric field measurements and a controlled scientific longline study were conducted testing whether the lanthanide metal neodymium or zinc/graphite might reduce elasmobranch catch per unit effort (CPUE). Baited longline hooks were treated with neodymium and zinc/graphite and catch rates were compared to that of controls. Shark CPUE decreased by 60% on neodymium treated hooks and 80% on zinc/graphite treated hooks. The effectiveness of both treatments varied among species with significant reductions shown for Atlantic sharpnose sharks (Rhizoprionodon terranovae) but less dramatic differences for others. Zinc/graphite is potentially a viable tool for reduction of shark bycatch in a commercial longline fishery.

Show moreThe aim of this work is to investigate a security model in which we allow an adversary to have access to functions of the secret key. In recent years, significant progress has been made in understanding the security of encryption schemes in the presence of key-dependent plaintexts or messages (known as KDM). Here, we motivate and explore the security of a setting, where an adversary against a message authentication code (MAC) or signature scheme can access signatures on key-dependent messages. We propose a way to formalize the security of message authentication schemes in the presence of key-dependent MACs (KD-EUF) and of signature schemes in the presence of key-dependent signatures (KDS). An attack on a message recognition protocol involving a MAC is presented. It turns out that the situation is quite different from key-dependent encryption: To achieve KD-EUF-security or KDS-security under non-adaptive chosen message attacks, the use of a stateful signing algorithm is inevitable even in the random oracle model. After discussing the connection between key-dependent signing and forward security, we describe a compiler which lifts any EUF-CMA secure one-time signature scheme to a forward secure signature scheme offering KDS-CMA security. Then, we discuss how aggregate signatures can be used to combine the signatures in the certificate chain used in the compiler. A natural question arises about how to combine the security definitions of KDM and KDS to come up with a signcryption scheme that is secure. We also offer a connection with Leakage-Resilient Signatures, which take into account side-channel attacks. Lastly, we present some open problems for future research.

We have designed a novel bioassay, which allows for unbiased screening of biological activity of compounds in vivo against numerous molecular targets on a wide variety of neurons and muscles in a rapid and straightforward manner. For this, we paired nanoinjection of compounds with electrophysiological recordings from the Giant Fiber System of Drosophila melanogaster, which mediates the escape response of the fly.

A unique, dynamic methodology quantified how interspecific aggression changed over time in terms of the individuals participating, context, and behaviors used. The timing of human observation relative to the onset of aggression did not result in differences in the proportion of behaviors observed. Highly intense behaviors were used most often. The synchronous state of spotted dolphin groups, not the presence alone, was a crucial factor in determining the onset and progression of aggression. When synchronous, spotted dolphins successfully dominated the larger bottlenose dolphins. Two levels of dominance were observed. Within a single encounter ("encounter level"), one species did dominate the other. When all aggressive encounters were considered collectively over the long term ("gross level"), one species did not dominate the other. The combination of contextual factors best determined the dynamic of interspecific aggression.

I have (1) Isolated exon 2 of the class II gene DQA in Tursiops truncatus in the North Indian River Lagoon (IRL) (n=17), South IRL (n=29) and adjacent Atlantic waters (n=20), (2) assessed genetic variability between groups, (3) developed a method to genotype individuals, (4) typed 11 unique alleles in 66 individuals, (5) detected geographic patterns of diversity between estuarine and coastal individuals (FST=0.1255, p<0.05), (6) found evidence of positive selection centered in the binding pockets P1, P6 and P9 of the peptide binding region (w=2.08), (7) found that patterns of polymorphism did not closely match patterns of diversity in neutral markers, (8) performed a pilot study with Orcinus orca. The initial findings highlight the need for further comparative work and suggest that silent mutations are not neutral.

Show moreThe interplexiform cells(IP cells) are the most recently discovered neurons in the retina and their function is to provide centrifugal feedback in retina. The anatomical structure of the IP cells has been well studied, but the function of these neurons is largely unknown. I systematically studied the excitatory and inhibitory inputs from IP cells in salamander retina. I found that L-EPSCs in IP cells are mediated by AMPA and NMDA receptors; in addition, L-IPSCs are mediated by glycine receptors and GABAC receptors. In response to light, IP cells reaction potentials transiently at the onset and onset of light stimulation. The major neural transmitter of IP cells in salamander retina is glycine. We also studied the distribution and function of glycine transporters. Our result indicates that GlyT1- and GlyT2-like transporters were present in Muller cells and neurons. The glycine feedback at outer plexiform layer (OPL) has effects on both the bipolar cell dendrites and rod photoreceptor terminals. At bipolar cell dendrites, glycine selectively depolarizes rod-dominant On-bipolar cells, and hyperpolarizes Off- bipolar cells. At rod photoreceptor terminals, 10 M glycine activates voltage-gated Ca2+ channels. These effects facilitated glutamate vesicle release in photoreceptors. It increases the sEPSC in OFF bipolar cells. The combined effect of glycine at rod terminals and bipolar cell dendrites leads to enhanced dim light signal transduction in the rod photoreceptor to ganglion cell pathway. This study provides a model that displays the function of centrifugal feedback through IP cells in the retina.
